In 3d the strobe 250's run opposite as they are set up live. ie: if I want the beams all pointing straight out some will be pointing to the back of the stage instead of straight out. Makes it impossible to program without having the show set up. Any suggestions.

If I understand your question correctly, you just need to adjust the orientation in 3D for the "backwards" fixtures. One of the axis probably just needs to be rotated 180 degrees.
